How to save lilies while dredging pond bottom

My pond is almost 25 years old and was originally 4 feet deep. It is now only a foot in places because of the thick mat of roots and mud. My pond lilies used to be in bags but they have long ago spread from those. Most are still on the bottom but some have risen to the surface mixed with a mat of Iris roots.
What is the best method of clean up while preserving the lilies and my rubber liner. Any input would be very welcome.
